The documentation states that I should be able to disable undesired modules from the Issue Operations Plugin. The specific modules I want to disable are View Issue Ops Bar Assign Link and View Issue Ops Bar Assign To Me Link. However, then I navigate to the modules in the Manage My Plugins screen, each one says Module cannot be modified instead of giving me a disable button.

you can only modify plugins that are under the "user-installed plugins". The plugins you mention are part of the core plugins, found under "system plugins" for OnDemand and cannot be modified, disabled, or uninstalled.
I am unable to disable this plugin as well. I am wanting to disable the "Assign" button. I have a Workflow step to Assign. However, the automatic Assign option displays as well. Two Assign buttons: one is tied to the workflow; the other is not. Only want to include the workflow "Assign" button.

However, in a separate support ticket with them they mentioned you can change these settings.

Well you have more information than we do because we can't see that issue. And whatever you have seems to be contradicting what is a) documented and b) happening.
