I'm trying to setup the Email Helpdesk for JIRA add-on and not finding it useful at all without the ability to customize the issue type at a minimum or other fields like the component. Is it possible to configure the mail handler to set the issue type, or somewhere in the add-on config?
Hello Jacob, the feature you requested has been implemented in the 1.1.0 version of helpdesk for JIRA. So now you can customize the Issue Type creation.
We are planning to add this option (configure issue type) on the next release 1.1, It will be released soon, I will update this answer when we release it.

Using the native create issue via email functionality (perfectly documented here) you are able to say: If sent from/to create this or that kind of issuetype, in this or that project? Not sure why you would need a external add-on?
