We need to track the real time worked by our teams.
When someone starts working on a user story, we have to be able to start counting the time from a certain state, sometimes we also need to pause the time-tracking and most important to be able to stop the time-tracking at a certain time (i.e. 06:00 pm) when the working day ends.

The point is that neither cover completely my requiements. We need to measure the exact time worked, where the time must be paused automatically at a certain time, for instance when to work day ends and should be starts tracking time again when the work day start.

You can use the default time tracking feature of jira but it has limited functionalities.There are external plugins also for this eg:Tempo.

Jira cannot do it for you, but you can try third-party add-ons from Atlassian Marketplace.
My team created a free Clockwork app that does exactly what you need, i.e., in "automated" mode, it starts timer when an issue goes to a status of "In Progress" category and stops the timer and logs time when the issue is closed/resolved or moved to any other state of "Open" or "Done" category.
It takes into account the "working hours" as well as weekends and holidays according to the provided calendar.
It also offers a manual mode where you can use start/stop buttons.
