We are using the Structure plugin. It is one of the most useful plugins for project tracking.
Unfortunately it seems not to be possible to close a structure. We are creating a Structure for every bunch of tasks for a customer more than X days. This increases gradually the number of Structures.
I had a look at Structure plugin idea and suggestion sites and there is planned a feature to archive a Structure. Unfortunately there is no commited release date yet:

If you don't need them anymore you can just delete them.
Otherwise you could always do an export first and then delete them (so you'll have an archive somewhere).

Yes you are right. This would be one way. In this case the information is no more available in JIRA. So maybe there will be done an enhancement in future versions. Until then we will export the information.
