I am curious whether or not the Confluence server add-on GoEdit supports file formats such as Markdown and SQL. Is its functionality limited by a set amount of programs that it will work with or will it work with any program downloaded by an individual user (e.g. PostgreSQL, Markdown Pad, etc.)?

Per official FAQ every file format is supported. It should work with any program that is downloaded and installed on individual users client machine.
Best way to make sure it supports file format you wish to edit and works as you wish it to is to try a demo on GoEdit Add-On for Atlassian Confluence (Server), click on Test GoEdit online and upload whatever attachment to a test page, then try to edit attachment after publishing the page. I tested it with test markdown file I had, the file was opened in my text editor, edited, saved, and updated on the page.
