I've just had a look at the Automation for Jira documentation. You can create a new customer and add them to an organization at the same time. They don't provide a separate method for updating customers. However, it's not clear from the document what happens if you try to add a "new" customer with an existing email address - if that updates the organization for the customer or just throws an error.
So I gave this a try and found that it does update an existing customer!
I created a rule that would "add a new customer" with an organization (let's say Org3). The test customer was already in Org1 and Org2.
When the automation ran, the audit log showed this result:
The customer was then in Org1, Org2, and Org3. So the "update" functionality doesn't overwrite the organizations a customer is in, it simply adds the customer to the organizations you put in the automation rule.
