After upgrading Jira from 7.6.1 to 7.13.1 observed an error on startup logs unable to resolve class com.atlassian.jira.ManagerFactory
@ line 22, column 1.

I think that class is gone: https://developer.atlassian.com/server/jira/platform/jira-7-0-api-changes/#removal-of-accessor-methods-for-managerfactory-and-componentmanager-classes

But I don't see it being used anywhere in the code you supplied. You could just try to remove it.
