I linked a domain to AD Azure in the id providers section and then realised I shouldn't have.
Is there a way to unlink it?
If you navigate to the Security tab in your organization management, you should be able to find the identity provider you connected.
If you click on the IDP, you should see a "..." in the upper right hand corner of the screen. Click on that and select "Disconnect"

I'm not sure though, if it's exactly what I need. Isn't it going to disconnect the entire ID Provider? I'd like to unlink 1 domain and leave the other one as it was.

Try going to the Directory Tab, and then select "Domains".
Here you should see a list of your domains and unlink the ones that should not be linked.
