Will you eventually update Trello to allow custom fields that only apply to certain cards rather than apply to all cards on a board? I find it annoying that every time I move a card from one board to another board all of the custom fields carry over.

You're right! Currently, when you create a custom field it gets added to all the cards on that board and when you then move a card between a board or copy a card to another board, any custom fields that had a value on that card will then be created on the new board. I definitely understand how this could be annoying, so I've flagged this as a feature request with the product team to have a look.
As an alternative, you can delete the custom fields from the new board to get rid of them, by following the below steps:

Thanks for the response. An alternative feature for your development team's consideration would be the ability to hide incomplete fields from the card and perhaps a button on the side providing an option to complete available fields. Right now, I am using a power-up that mirrors boards from 5 different boards that I have consolidated into one board which results in 30+ custom fields cluttering the top of each mirrored card. I'd like to hide fields that aren't relevant to the card so I don't have to scroll down each card to get to the checklists. Thank you.
