Bitbucket server admin user has a little alert icon in the top nav bar. How can I send an event or message to this bar from an app (aka v2 add-on)

Not quite sure of the objective, do you mean that you are intended to send out events or message from navigation bar? Either way, you might want to look into Announcer for Bitbucket Server
