If we link Confluence to Jira as a knowledge base - do we have to pay for each customer as a confluence user? (In Jira, customers don't count as users)

This depends on the permission level you have set to the KB. If it is set as public and your JIRA users are not in confluence-users group then they won't count towards your confluence license.
why wouldn't they allow adding customers to view only groups so they wont count as a licensed user but access could still be controlled?

If you have set pages with anonymous view permission, then all people will be allowed to view it without being counted as confluence users.
