I am planning to migrate the confluence server to another server instance but the one that I am migrating is integrated with JIRA and has application links, which I don't want to lose. Can anyone please suggest what should be done to not lose these links?
Also, if there is anything extra that anyone can suggest which will help me in doing this migration smoothly

Confluence will get a new host name. So for Confluence links, that point to Jira, its not a problem. They work as before - Jira URL did not change. But the reciprocal links will fail. To fix the links in Jira pointing to a new Confluence URL, follow this Atlassian KB article.
Note: If you would move Jira (Conflunce stays) to another server this article would help.
