Hi,
We have version 6.3.6 of Jira and version 5.6.6 of Confluence and has started work to upgrade both. Want to check with you which versions is best to upgrade to?
Read in your website the following ,
Jira, 6.3.6 upgrade to 6.6.13 and
Confluence, 5.5.6 to 6.12
Is that correct?

It depends actually on the side of you instance and things that you would like see in JIRA/Confluence. Usually someone could say "to the latest", but this is not always the case if you care about stability and be sure that all things (including addons) are fully compatible and working. I assume of course that you have valid license to be able to upgrade to any version.
I recommend to reach to the Enterprise releases to be sure that you would get updates and bug fixes and on the other hand you would not be surprised with bugs that usually are found in the new releases. Definitely from those versions that you currently have you would need to do one or two upgrades instead of going directly to a one of the latest versions.
I recommend to read a upgrade best practice guide that is a very good starting point to prepare for upgrade.
Idea for Confluence would be very similar like for JIRA.
