we have confluence 3.5 with separate SQL Server 2008 R2. ( VM )
can we install JIRA 5.2 on VM and use the existing database server , but create separate database, tables, etc ..
is there any drawback with this configuration ?
Yes.
Just make sure their data sets are completely separate (separate databases as you say)
The only drawback is the loss of both systems if you need to do maintenance on the database.
I think it should be fine if you host both jira and confluence databases on the same server. Just make sure you have high memory allocated to the database server.

Hi Brad,
Not sure if you were planning to, but I believe it's important to add that you should not deploy multiple Atlassian applications in a single Tomcat container as this is not a tested configuration and will likely fail to work. You can refer to the Installing Confluence and JIRA Together page for some good installation practices.
