Hi, 

We have a few Jira core projects and 2 service desk projects. My outgoing server is used by all the projects which is by design i think. Users receive notifications from the main email address. How would I set up my email handling so users would be able to reply to the email they received and the comment from the email would end up in the correct service desk / core project?

Yes, in incoming email part you can find that option to fix it.
