If you have just one project then the front page of the Help Center will not be shown to the customers. Instead they are taken to the projects help center page.
We have the same issue here as we also have just one project. I wish we could change this because it means we don't have the great big search box in the middle of the landing page. Instead our customers have to find the tiny looking glass icon in the top right corner to be able to search in the portal.
But I believe this is by design - I'm pretty sure there is a request to change this somewhere in Atlassian's JIRA, but like most requests I've seen there - nothing really ever happens apart from comments from customer requesting updates.
Is the customer a jira user as well? They'd only be redirected to the portal if they're a JSD customer user.
Basically you'll need to remove their application access from the jira applications (Jira Core, Software and ServiceDesk) and they'll be a JSD customer only.
