I have created new imap/pop server, and try to assign to an existing project which already have one server aligned, but after I have saved it, the existing server or mailbox address was replaced by new mailbox address but not appear to be two separate server to the project

Reading the details you provided, I believe that you are creating a mail handler on the Jira Core feature, which is not recommended to use for Jira Service Desk projects.
The correct place to add a custom email address for a Service Desk project is on Project settings > Email requests (classic project) or Project settings > Channels > Email (next-gen project).
