I am looking for a way to customize the notifications sent to customers. We want to avoid having customers go to the portal, and instead do all of their interaction for an issue through email. So we want to remove any links to the portal from the email sent.

Not at the moment, there is an improvement request filed under https://jira.atlassian.com/browse/JSD-218. I'd recommend you to watch it in order to get updates on it's progress.
