I am wondering what are options available to customize the Jira service desk project's customer portal layout and theme. We wanted to add some brand specific customization like adding a home page in some specific layout and that should trigger it to the current default page. We also wanted to change layout of current default page.

You can use the Refined Theme for Jira Service Desk app. You will be able to set up your customer portal as you want.

unfortunately no. if you are on cloud you are really limited on what you can do w/ the portal design beyond what is available OOTB. if you are on cloud you might wish to add cloud tag to this post

To customize the Help Center, you'd have to be a JIRA admin as it's a global page.
To customize a particular service desk, you'd need to be a service desk admin.
