Logos for Desks not showing up on the customer portal. Thoughts on fixing this?

Which version of the Jira Service desk do you have?
You have this option right inside the portal. Go to <jiraurl>/servicedesk/customer/portals and hit the Customize button, and there you could choose a logo for your Help Center.
This is the main page for all portals. For each specific one you should go here:
<jira-url>/servicedesk/admin/<project-key>/portal-settings
and check the Use a custom logo for this Customer Portal and upload your logo.
