I have a self-managed Jira SD with a 3 agent license. I have 2 agents and want to add a 3rd but it says my license limit will be exceeded. Either your software or me cannot count!
In my SD project under Users and roles, I have a group called jira-service-desk-team with assigned role "Service desk team". There are 2 users in that group.

my guess is that jira-administrators group counts towards your Jira Service Desk licenses. Try to take a look on Applications -> Application Access, where you can find which groups and which users counts towards the limit.

It should be safe, just be aware that Jira admin will loose some options in project configuration (all service desk configurations could be accessed only if you are both admin and SD licensed agent). But he can easily transfer license to himself, do the configuration and return it back.

Can you go to Jira settings > user management and search for users with JSD access?
