How can I get "Time in status" to take weekends into account?

I'm affraid you can't do that OOTB. You could consider a script that will transition your issues into "on hold" status at the beginning of a weekend and then going back to source status after the weekend.

By scripts do you mean using ScriptRunner or Power Scripts i.e. a paid extension?
Yes, I'm thinking about one of those two apps. I personally prefer Power Scripts, because of its simplicity.
