I want to create the customer in Jira Service Desk under "Organizations". The customer should receive a notification by e-mail that he can now access the portal. It is not a public portal.
Where can I find the appropriate documentation for exactly this case?

That sounds like a pretty standard use case.
You can go to the "Customers" section on your project and there add a customer (and put him/her in to a an organization immediately if you you like)
whether the user will get notified is a setting on the Customer Notifications (under your project settings)
by default this is enabled but this can be turned off.
