Can i theme jira?

Hi,

I'm looking to customize the look of Jira, i know it has some basic functionality to change the colour scheme and logo and so on but i'd like to have a bit more control of the layout.

Can i do this? Maybe using something like Velocity templates or even plain old CSS and/or JS?

I've attempted to install some JS into the Announcement banner but i get a XSS error.
