We had a 10-user license first and then bought licenses for 50 users. Our existing licenses weren't upgraded but we got new ones.

I could easily update the license for Jira, Confluence and any other plugins. But I don't have the possiblity to enter a new Greenhopper license.

I re-installed it, but it automatically took the old 10 users-license again. Any help?

The option to edit the license was not there (it's a pen icon if i remember correctly). It worked after re-installing greenhopper and switching to safemode.

You should be able to simply paste the new license into the same place you entered the old one. Could you explain "I don't have the possibility to enter a new Greenhopper license"? What do you get on the license screen?
