Let's say I have 6 SD projects: 3 business related, 3 IT related.
I know there is an overview (https://jira.mycompany.com/servicedesk/customer/portals) where I see all 6 SDs.
But I'd like to have an overview page only showing the 3 IT portals (and search is only allowed within these 3 portals & their knowledge bases).
Is this possible (maybe with any add-on) ?

On the Help Center (i.e., the overview), you'll see all the customer portals you can access to.
If your users have access to all 6 portals, you could use Refined Theme for Jira Service Desk to order your portals by category: Adding Structure and Organization to your Site. You could create two categories (one business, the other one IT) and then you'd get one home per category.

This sounds great! And is the search on a "site" restricted only to the SDs (with their KBs) within this side?

Hmm, I can't test it right now but it looks like you can only restrict the search to specified Confluence spaces: Search Highlight for JSD (see step 3), I'm not sure you could restrict the search to specified JSD portals/request types.
