I'm trying to export JSM issues that have been archived to a CSV, but it seems like there is no way to export them with the custom fields in the spreadsheet. Is this not possible in JSM, and if not, does anyone know a workaround?

From your filter, click on Export Issues > "Export CSV (all fields)". This will ensure all fields from the issue are exported, including custom fields.
In my opinion, if you do this for long-term archiving purposes, then in addition to values of all fields, I would also save comments, attachments, worklogs and change history. Generally speaking, it is better to save information that may not be used ever than realizing a few years later that a piece of information is necessary, but it was not saved.
And, for all the details, saving a PDF file that captures all these (even the attachments embedded, see below!) is better than CSV.
You can even put the documents to a document management system so that they are very easy to search for.

additionally to the already posted answer, there is also a way to save the fields for a specific filter. Just select the fields from the selection, search for the issues and then save the filter again. This persists the field selection in the filter and therefore will also be recognized by the export.
