Is there anyway, while creating an issue via agent's interface (through Jira, not through customer's portal) to hide a summary and then to set a predefined values it?
So that it would appear on view/edit screen with that predefined value.
I am able to set this for issues created from customer's portal, now I need to do the same for agent's interface (form inside the system)
I am trying to do that with Automation, but the problem is, summary field is obligatory while creating issue

Are you on Cloud or Server? If on Cloud then you can not do it. If on Server you should use such add-ons like Power Scripts or ScriptRunner.
In ScriptRunner this functionality is called behaviours. In Power Scripts it is called Live Fields.
