We have 2 software applications we support, and thus, 2 separate Jira Service Desk Projects.
I tried giving them separate branding on the customer service desk portal (logo and colors), but it doesn't seem to be working.
Is this possible? Can the service desk for one project look differently for customers than the service desk for another?

As a project admin, you can customise the customer portal for respective JSD project -- change portal name, welcome message, and logo to reflect the respective company's brand.
