How do I customize the email notifications template to match the notificiation scheme I already set up?
For example, in Issues>Notification Schemes, I set almost all my projects to have this custom Low Notification Scheme.
And in Add-ons>Configure Notifications, I set up a new email template. Does that email template gets applied to my Low Notification Scheme? Or do I need to set up multiple active notifications and use the new email templates?
I don't know how these all tie in (or not).

Is the Notification Assistant for JIRA not the correct add-on gadget to customize notification emails? If not, what is that actually used for then? I'm trying to find the best gadget or solution to customize email (preferably no dev/code update work).

With the default JIRA, all Notification Schemes use the templates, as referred above, meaning any changes affect ALL notifications of that type, so any conditional logic for showing this or that will need to be coded in one place.
Depending on the complexity of your changes you may need really 'different' templates for which the above will not be enough, you'll need something else, like JEMH that supports 'live' customization of templates (that don't modify the JIRA defaults).
