Would it be wise to install Atlassian on Azure? and can it be sync with the Azure AD?

Azure is one of the Atlassian application's preferred hosting provider but it seems you are also looking for user sync between Atlassian applications and Azure AD.
By default, Atlassian application does not support user sync with Azure AD. In this case, you can use Atlassian Marketplace's third-party SSO apps to enable SSO between Atlassian applications and Azure AD. It will also allow you to manage users and their groups in the Azure AD for all the Atlassian applications.
Please take a look at the few of the SSO apps from Atlassian Marketplace.

Hybrid cloud solutions like you are suggesting are the preferred choice for many organizations. By running Atlassian on Azure, you get the benefits of the cloud, the configuration flexibility of self-hosted Atlassian applications and availability of more markerplace apps.
Some of the SSO apps on the Marketplace allow you to setup user sync reading out users, groups and memberships from cloud providers such as Azure AD.
