We are currently running Service Desk in separate instances and would like migrate them both into the same instance. I see that the installation is rather straight forward, but I can not find anything on the migration of both. Seeing as they would be sharing the same database, I was not sure if I did an XML import on both applications if this would break anything on the back end side. Any feedback would be helpful. We will also be updating all packages to their latest once the migration has taken place.

I can confirm that to merge Jira Service Desk Projects between two instances that Project Configurator can achieve your requirements and you can see further details on how the plugin works inside of the documentation pages located here.
I can also confirm that we have some demo videos on youtube channel located here and here which show how you can migrate either complete projects or configuration between two instances which you may find useful reference guides.
Finally, I can confirm that the documentation pages located here and here outline all of the configuration objects that Project Configurator supports migrating.

You would need to use a plugin to merge your instances. Have a look at the Project Configurator or Configuration Manager.

I have done project imports to a different instance with Project Configurator and it was really clean. It was with software projects only though. You have to make sure that the source and destination instance are the same version. I can give more details if needed.
