With the new update, I don't seem to be able to find the menu to configure the "switch to" button on the left hand side - I wish to add a new link but cannot.
Am I missing something, has it moved somewhere or just been missed?

The "Switch to" button is properly displaying in my JIRA Cloud instance. To add new options to it, I performed the steps below:
- Click on the "Switch to" button and click on Manage List, in the bottom of the left panel opened
- In the Application Navigator page, configure the link you would like to add in the left panel. The new link will appear in the "More" section of the panel.
If you are not been able to perform the steps above, can you please confirm if you are using JIRA Cloud and what is the browser you are using? Check if Google Chrome displays the options provided above.

Can you confirm if you are a site admin in your JIRA? You must have administrator privileges to edit the list there.
Check if you are able to access the following URL, replacing "yourdomain" by the domain of your JIRA Cloud instance:
https://yourdomain.atlassian.net/plugins/servlet/customize-application-navigator
The URL above will take you directly to the Application navigator page where you can add new shortcuts as you need.
If you are not able to access, please talk with your JIRA Administrator and ask him to provide you the Admin access to perform such action.

In fact, the button that leads to that URL should be appearing right below your lists, like in the screenshot below:
Since I'm using the same Chrome version as you, I believe it could be a cache problem.
Could you please try a different browser and Google Chrome in incognito mode to check if the issue reproduces?

Tried as requested, it still didn't show in incognito mode, nor when I tried the same in Microsoft Edge
