In Lira Cloud to create a new issue in a Jira project using an email address should I use incoming mail handler feature available in Jira Settings--> Systems -->Mail --> Incoming Mail. OR should I use Custom email address option available in Project --> Settings --> Email Request.

If you want to create a service desk request, then you should use the setting on a service desk project level.
If you want to create an issue then you should use a email handler on the Jira system level.
