Jira users that comes from LDAP connections, when they get inactive on the platform, stay with groups that were attibuted to them when they were on company. Why this happens? And, is there a way to fix this? I mean, when they get deactivated, they automatically lose the groups that they used to belong.
This is the way works. Unfortunately, you will have to remove them manually.
The other options are to run a script via sil or groovy to remove groups for all inactive users.

Deactivating user is useful when a Jira user leaves the organization or changes departments because their history of Jira activity is preserved in the system. If a user with a deactivated Jira account needs access again at some point in the future, their Jira user account can be easily reactivated. You will find more information on this page about it.
And as Fabian and Andreas mentioned, you will need to get the inactive users deleted manually or via a script.

do you mean internal groups which you created as an admin in jira or groups that comes from LDAP too?
For those LDAP groups I guess they remain in the groups of the ADS, even they where deactivated in ADS, e.g. when they leave the company. It all depends on where the data comes from, since jira sync this data.
For the internal groups the users will remain in them because the internal jira user persists when they did something in jira like writing a comment or being reporter of an issue. So you added the user in an internal group you have to remove them manually.
