In Jira we are granting access to our service desk instance via: system > applications > application access
This has worked fine for our initial service desk project, however, when we create a new project and try to grant access to a new group using the above mentioned method, the users in the new group are not given access to the application.
Any idea what I might be doing wrong?

The quick and dirty way to figure this out without a review of your settings would be to go into an issue within the project in question and open up the permission helper. Type the user, and it should give you a quick view of access settings preventing access.
