I'm wondering if I need to create separate Notification Templates if I want to send the same email template out to different recipients, based on JQL queries.
I only have a single Email Template, when an Issue is created, but I want that template to go to different recipients with only the subject being changed. Would this be possible by creating a single Notification Template called "Issue Created" and then set it to All Matching Events, then create multiple events with different JQL filters and Recipients and subject lines? It seems like this is possible, but the documentation seems to suggest that this is not the recommended usage.

Yes this is all possible, the way you described. The documentation suggests that a Notification Template is not for only one event like Issue Created, but you can add multiple event types to the Notification template.
It is analogous to the Jira notification schemes.
