We have installed JIRA in our Organization, We are planning to use Trello, Is that mandatory to install Trello a Standalone tool and then integrated with the Trello Sync with JIRA from Atlassian Market place or User's can install there own desktop APP and play within JIRA?

Using Jira and Trello is a great idea and they both to compliment each other along with making it easier for adoption. Jira can be used as a server-side install or cloud instance. This only needs to be installed or configured within one central location, from there all users will access Jira via the web UI or app. Trello is a cloud-only product, meaning users will be able to install a local client on their machines but all of the Trello infrastructures is cloud hosted. Users who want to access Trello may do so via the app or web interface.
Trello users may be configured a few different ways as well. You may set up and entire instance which manages all users or you may have each user set up their own instance. Both options allow for using power-ups (add-on within Trello) to integrate back to Jira.
The best way to look at your approach is how do you want your internal and external customers/users interacting and using the tools. From there you will be able to decide on how you want to configure and manage the products.
