I am very new to having to admin our Atlassian environment, and I have what I hope is a very simple problem to solve. I had not found the solution in the documentation though.
We have Jira and Confluence paid apps. I have 90 Jira users and when I licensed Confluence they all became Confluence users.
I went into Confluence user management and suspended half the users from the Confluence user management, but it also suspended their Jira access.
When I go to Jira user management and restore their access, it also adds them back to Confluence.
How am I able to have 90 Jira users, and only allow 45 of them access to Confluence?

You should be able to provision users independently into Atlassian apps, for example, we have multiple Confluence sites, Jira and a bunch of other apps and each has its own user count.
If you go to the Admin environment and see the list of Atlassian apps (Confluence, Jira), you should be able to see this menu:
Then, a list of users appears and you can remove users one by one independently for apps.
Mind that your Admin UI might look differently - it does on my private Confluence) but eventually, you should be able to achieve the same.
