Create internal only tickets - stop them showing in Portal

I'm looking for some advise on if I can make some tickets/case internal only? ie Only visible to agents and selected groups in JIRA. This would need to be automatic when the internal user opens the case but have the ability to make it public if required.

We have internal users that often open tickets related to an organisation. As such, we want to add the organisation name to the ticket so we can track and report on it. BUT we don't want all the users associated to the organisation to see it. 

Is there a way I can make these internal? I looked into Issue security but it doesn't seem like the right usecase unless I'm understanding it incorrectly

You need to take the help of Issue Security for achieving this. You can check this in the Cog --> Issue Security.
