I do not like that Atlassian changed the default reply location for JSM. I would like to find the wish list so i can put in my wish to allow site administrators to make the default "Reply to Customer' instead of Internal note
Atlassian released a fix for this about a month ago, you can now set the Default comment behavior. Just go to Settings > Product > JSM Configuration and you will see it as one of the first options.
