I have the Sync set up between issues and alerts. When the issue comes in via email some times the alert has Wiki MarkUp color identifiers in the text.

I believe I just need to change the field from Text to Wiki Markup. If that is the case, what field am i looking for to change in the JIRA admin setttings ? Is it the "Monitoring/Logging/Alerting Tools" field?
Can you confirm the field in question is your JSM issue's Description field? If so, it is always render in Rich Text Format (which will handle Wiki markup directives).
Please advise.

It is the Alerts Description field in Cloud JSM Alerts. I do not believe they are the same field. Either way, if the field is always rendered in Rich Text Format (which will handle Wiki markup directives) then why are we getting the "color" anomolies in the field?

Have you checked in your JSM project the Custom notifications and if a certain template is being used that changes the HTML and CSS:
Project settings > Notifications > Customer notifications

These aren't customer notifications. These are the JSM Cloud alerts (built in OPSGenie) the description field is showing the Wiki MarkUp anomolies.
