JSM organizations are used as departments and it would be nice to let new users choose their departments rather than manually add them whenever a new user wants to join the portal. There are about 50 departments in which employees come and go.

This isn't possible. Customers are added to an organization either by an agent or an admin.
This wouldn't be very safe security wise either.
Which makes me wonder: Why use departments as organizations?
Okay, maybe I wasn't clear about departments = organizations. These are different organizations technically, but they work sort of like one big organization (as a group I think). When raising tickets it is important to identify from which organization the request comes so the central (or head) organization could know to which one it should send the bill.

In that case, it may be better to make use of the system field Component (which contains the list of departments/organizations) or a custom field Department for identification, dispatching or invoicing.
This field can be part of the request form that customers can fill out.
