We recently updated our workflow in JSM. We'd like our "Resolved" and "Cancelled" statuses to function as done but they still show up in our Open Issues queue. They show as green which should be the Done resolution. What am I missing?

You need to add a post function on the transitions to those two statuses to set the Resolution field to Done.
Everything is Open / Active unless the Resolution is set.
There is a Post Function to set Resolution field.
Do remember to clear Resolution field on any sort of re-Open
