In the project settings -> notifications -> customer notifications: Customer invited
Click on the edit button and you'll be able to customize.

I followed the steps you told me but the invitation messages still continue to arrive to users under the same Atlassian format
Maybe there is something else I need to configure for the custom email to apply?

There is two types of invitations messages:
This email is sent when you invite someone to your Atlassian site via User Management under the Admin settings. It invites the user to create an Atlassian account and access your Atlassian products. This email cannot be customized.
This type of invitation is usually send to internal team members or people who need access to the Atlassian platform (like Jira software) and not specifically to customers.
This email is sent when you invite a customer (someone outside your organization) to a JSM project. It invites an external customer to join your service desk, enabling them to create and track support requests.
This email is customizable by following the steps above.
This invitation is sent when you add a customer to the JSM project, either by inviting them directly via the Customers page in the project or when they register through the customer portal (if public signup is enabled).
So probably the email you are refering that keeps the same, is the Atlassian Accont Invitation
