I would like to make the comments box mandatory especially when replying to a customer.
What is the best way to get this done?

As I can guess, you replying to customers in certain statuses (for example, status "Waiting for Customer").
So you can set a validator to transition to this status.
For this you should go "Project Settings -> Workflows -> Edit workflow -> go to certain transition Valodators -> Field Required Validator -> Comment -> Setting error message - Add -> Publish".
