There seem to be no setting to between change default internal/external.
We dont "trust" the users to remember to add the :lock: emoji everytime there is an internal comment on a issue (work item..). It is also cumbersome, as most comments are internal discussions.
We have tried to change the external/internal property with an automation rule, but there is no way to identify the comments originating from agens in slack. the seem to be just from he agents user ids, and not from Atlassian Assist.

The default can be changed on a JSM project, but not per user.
Within the Jira administration, in the Products section, pick the JSM Configuration option, there you can change the default behaviour of comments for on the work item view and transition screen.
We have tried this, and the setting is already set to "Default comments to Add internal note" , but the comments from Slack are still external.

Based on going over the documentation, the assist app has the lock icon in the code to identify if the message is internal or not.
