This guide was not applicable to the issue.
I discovered the user had been added to Team users and was visible via the "People and Access" page along with our internal staff. Once removed from there, the user was not showing up in the Directory>Customers page.

I think somebody incorrectly added the user to give him visibility. Just did not add him to the Organization. If he needs visibility, I'll add back in to the org.
