I would like to find a way to stop all users from creating a request from within the service desk. We have a customer portal and want everyone to use that to capture relevant information.
Agents should be able to use this, for the purpose of creating a sub-task.
Any help would be appreciated.

That's how we did as well. In the create permission we limited to Service Desk customer - portal access. WE then added in some specific individuals/groups to the create permission that would then allow those people to create an issue directly in Jira.

Unfortunately this solution is not possible to (see JSDCLOUD-4859) by default but you can use workaround - configure Create Issue permission only for Service Desk Customer - Portal Only.
