We manage organizations accross all proyects so customers in the organization can access to other portal of other projects.
The thing is that there is one user that is in the organization and it is not able to see any other proyect but the one where he has been set as Service desk Team
What is it wrong?

so having a user be both a customer AND and agent can cause issues. Is this your scenario? I suspect this is the cause but just my theory at this point.

Yes this is the case... it is service desk in one proyect but customer in other projects.
But I realize that these particular users, in the organization (users that are jira users also) where added with the email as requested, but then when I added them again, it is shown as the jira user. So The issue was that now that in the organization are added correctly they can see the proyect as it is meant to.
